Can the scheduler be run as a service to keep it running even when logged out?

The scheduler itself can’t run as a service. But you can use the Windows Task Manager to run projects from the command line. See the syntax here: http://help.easymorph.com/doku.php?id=command_line

EasyMorph Server also runs as a service, but it can be overkill for your purpose.
